 Post subject: S2 output transformer

There is one extra wire that's not in the diagram (brown/yellow) for the S2 power xformer. Is this a 5 volt tap? Center tap?

Yes, this is the 5V tap. If you don't need it for your amp (not req'd for the 18W) then just cut off the bare wire and put some shrink tubing over the end so it doesnt touch any part of the chassis.
