What's the best way to deal with the unused PT wires? Should they be cut shorter or is it okay to coil them up and just heat shrink the ends? I don't want to cut them if it's really not necessary. They do take up a bit of space but it's not really a problem. Any advice would be appreciated.

You can pull back through chassis grommet, coil up, zip tie and insulate each wire with heat shrink OR clip , coil inside and insulate both end with heat shrink. Your choice. You want to make sure the clipped ends are completely covered.

I just used heat shrink over the ends to safely insulate each one and then bundled them together neatly with a zip tie. (see the Black/White wire I didn't need).

Similar for the Output Transformer I just used heat shrink over the ends to safely insulate each one and then bundled them together neatly with a zip tie. You can see mine here in a small zip-tied bundle on the left side of the Output Transformer.
